Yeah, 4.1.2 and 4.2.1 and our whole installation and overview page can get quite confusing. It's something we're planning to really clean up in the next big release. We have a focus on 'ease of use', since things have gotten a bit complex. Autotune was our first step in that direction.
For now, you'll need to update the add-on modules and plugins that aren't installed with the component manually. It can be tedious, we know, and sorry for the trouble/confusion.
Go get some more wine, and you'll get through it. I'll grab myself a beer as well
